[Background]After Pepper leaves Tony in her office in Iron Man 2, she heads off to New York to attend the Stark Expo. The next we see of her is when she's with Natalie (AKA: Natasha) the next day and that is only a glimpse as Justin Hammer takes the stage in order to present his new armored drones in addition to Rhodey's tricked out War Machine suit which was really a build on of weapons onto the Mark II suit. Pepper seems less than impressed at the display but that quickly changes into confusion when Tony drops in on the presentation unannounced. Tony is there to warn Rhodey about Vanko's plan of revenge on him but before he can fully convince Rhodey, Vanko takes control of the armored drones as well as Rhodey's suit causing them to wreck havoc upon the Stark Expo.
Pepper quickly takes action as soon as Tony leads the hacked suit and Rhodey away from civilians and heads to the back to find out what is going on, closely followed by Natasha. She demands to know what is happening despite Hammer's attempts to shoo her away and despite being shocked about Natasha's sudden interrogation of Hammer, she recovers quickly as soon as Natasha heads off to Hammer's workshop in order to find Vanko. Pepper from that point on quickly takes charge asking to be filled on everything that the tech team knows and makes a point to call the police.
During the tech team's attempt at gaining control back of the drones, Natasha is the one who manages to hack back into their mainframe, giving full control back to Rhodey's suit. It is at this point that Pepper finds out that Tony was dying although that moment isn't the time or place for the two to discuss why Tony withheld that information from her. The police arrive and arrest Hammer who then comments that Pepper is finally learning to think like a CEO by taking out the competition. She seems somewhat worried by the comment but says nothing as he's led away and gets back to her job. She and the police officers leave the tech room and head outside of the building where she's telling them where to station officers in order to make sure that people who are at the expo are escorted out safely and soundly. Although the officers ask if she's leaving with them, she declines and says that she'll stay in the park until it has been cleared.
Shortly afterwards, Tony and Rhodey defeat Vanko who tells them that his work is not quite done. The drones that litter the park are set to blow and Tony realizes that Pepper is still in danger. He races off to save her and just in the nick of time too. They drop onto a rooftop where she pushes him away, claiming that her body cannot take the stress of being the CEO in addition to worrying about him and trying to figure out what is going on with him. Because of that she claims to resign from her position and she and Tony finally kiss.
Fast forward to the Avengers movie.
Pepper and Tony are celebrating the creation of a new, clean energy source atop Stark tower. Their celebration is interrupted by Agent Coulson who has come to tell Tony that the initiative is now active. Despite Tony's great reluctance to take part, Pepper convinces him otherwise and leaves for Washington DC that night. The next we see of her is towards the end of the movie where she's on a jet coming back from DC and watching as Tony is carrying a nuke away from New York City and towards the Chitauri mothership thus missing his call to her. The two are later seen at the end of the movie in Stark Tower with plans to rebuild it and apparently with floors for each of the Avengers despite the fact that most had gone their separate ways.
[Personality]She has become rather laid back in terms of her personality. She's seen walking around barefoot and in shorts in the Avengers - a far cry from her stilettos and tailored clothing in both Iron Man movies. Around those that she's closest with (ie: Tony and Coulson), Pepper appears to let most of her guards down.
Other than this, there is no significant change in her personality.
[Abilities]Still a regular ol' human being. It is unclear whether or not Pepper has actually resigned from her position as CEO of Stark Industries since IM2, but it makes sense to think that she hasn't considering how much it's hinted that she put a considerable amount of work into bringing the idea of a clean energy source to life as well as the creation of Stark Tower. For headcanon's sake though, we're just going to say she's still CEO.
[Other important stuff]If anyone from SHIELD asks, Pepper knows nothing about the Avengers initiative and she has never read any files or heard anything from Tony about it.
